When you get a migraine headache, this is actually a neurological condition that originates in your brain stem— which is the very top part of the spinal cord that leaves the brain and navigates down through your neck vertebrae. 

When these cervical vertebrae become misaligned (specifically the Atlas vertebra, which sits at the very base of your skull where the brain stem leaves the brain) this can cause pinching to occur, which in turn causes dysfunction in major nerves affecting proper blood supply to the brain. 

These misalignments affect the trigeminal nerve in particular, which is what controls the brain’s perception of pain.
